I will double check the brake wires later, as I'm now unsure if the 12v constant wire had been wires to the 12v switched that goes to neg when the brake is pressed and the other goes to the wire that goes to the brake lights, if this is the case would this stop the manual mode from working as it does work in auto?

Not sure, it's about 3+ years since I was involved with the I/Start, been using/installing Viper 5X04 since then.
Where are you.

I've checked the wires and immediately found that the brake wire didn't have a constant 12v, I connected it to a spare ignition live wire and hey presto it worked straight away :-D thanks for you input into this matter and hopefully this thread will be of help to someone else in need of help.
Kind Regards
Ben
