My Pioneer head unit has built in subwoofer crossover so in that case is it better to turn the amp crossover to full setting & just use the deck crossover? Worried using two crossovers will over process the sound. Is that true?

Yes, you don't want to use two crossovers in the same band. Setting your amp crossover to full or disabled is correct if you want to use the head unit crossover.
