I finished an installation on 2012 honda civic everything works great just that when i remote start it the doors unlock and when i try to lock it with the alarm remote it wont let it lock. Any clue on what it might be?

What system and what bypass was used? Are you trying to unlock it with the factory remote? If so the factory remote will not work while the vehicle is running.

I installed the autopage 730 and alca as bypass im using the autopage remote to lock it

Did you hook up the lock/unlock wires to through the bypass like the install guide shows? If so hard wire them to the lock/unlock wires in the driver kick without going through the bypass and see if that works. Or you should be able to go into the Bypasses advanced settings and set it up to re-arm after remote start so you don't have to manually lock it with the remote. Sounds like it is set up to disarm before remote start(if it has a factory alarm) but not set up to re-arm after remote start.

you need to get the lock and unlock wires in the kick panel. Grey loom plenty of slack
