Can anyone tell me how to use the factory rear sub amplifier with an aftermarket radio?

Far as I know can't be done it's a fibre optics control line.

A customer stated that a Phase Linear flip out 7" screen DVD player was using the factory amplifier until stolen, we sold him a matching Jensen 7" flip out DVD player and the installer ( not our store) can't get the rear subs to work using the factory amplifier, I'm looking into it for the customer.

If behind the radio is a twin orange "cable" then it's definately fibre optics and someone isn't quite telling the truth. It's more likely the original Becker, Clarion or Alpine would have had an aux input and that was used.
