factory alarm and aftermarket alarm

I just recently bought an two pager alarm and wondering if i should have the factory alarm disabled or will it intergrate with the aftermarket. meaning if i were to unlck my car via aftermarket alarm will the factory disarm to. or will the factory alarm go off. if they dont work together then how do i disable the factory alarm on a 98'eclipse.

What am i supposed to do with the RED / green wires once i find it. and as for the two unlock wires my car has only one BROWN / white wire and a brown wire located in the driver kick panel. they also lead to some sort of plug that has two other wires attached but different colors.
