The two choices seem to be a single 8" free-air mounted on one side of the parcel shelf under the carpet, or a self-contained unit like the Bazooka or Basslink.  The 8" in the deck is preferable since there's no loss of trunk space and it's concealed, but would it be a big sacrifice in sound?

I would go with a JL Audio stealthbox. They are custom-designed for your application, & come loaded with 2 JL W6 8 inchers. :

Fits 1994-1998 Mazda Miata
(known as MX-5 in some markets)

The Miata is a tough car for sub-bass. Trunk-mounted subs do nothing more than rattle the trunk lid and take up the already limited space available back there. Bass tubes and other small designs simply don' t have the horsepower to overcome the noise of top-down motoring. Our Stealthbox for the original

MX-5/Miata gives you true subwoofer performance at any speed with the top up or down. Its downward-firing, slot-loaded design couples the bass to the vehicle' s boundaries close to your ears for maximum bass impact and fidelity.

The Miata Stealthbox doesn' t affect operation of the convertible top and comes in black or tan finish. The factory tonneau cover snaps over the Stealthbox to hide it completely, for top down motoring the way it was meant to be, with great tunes!

The Hard Data:
Contains two downfiring 8W6 subwoofers in a sealed enclosure. 400 Watt power handling. Wired for 6 ohm mono, can be rewired for 1.5 ohm mono.  Stealthbox installs behind head rests and sacrifices absolutely no seat travel. Will not affect operation of factory convertible top. Will also fit earlier models provided factory rear strut tie bar is installed. Will not fit models with aftermarket tops with glass rear windows. Will not fit 1999 & up models.

Different carpet colors are offered to match the interior color of your vehicle.
