Is it important the they match up from the HU to the amp? The subwoofer RCA  kinda got mixed up. It's color coded (RED / white) but it sounds the same either way I flip it.

Subs won't matter but for your mids & highs it will not sound the same as it was made.

worst that can happen is if your running a 4 channel and your front and rears are reversed with the left and right channel      kinda gets wierd that way but you can just switch the rcas around

Oh yeah, I was playing around with the balance and instead of going to the right everything went to the left...so I flipped those around at my HU and it works fine now. I just wasn't sure if it really mattered for my subs though because it didn't seem like either one of those cables really were polarized...they just carry signal right?

They're left and right, for sure.  When they connect to the amp is where the signals are summed.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.
