I have a h/u with three pairs of rca jacks on it, one pair for the front, rear, and a non-fading pair for the subwoofer.

I plan on installing a mono amplifier to power one single ten in a sealed box placed in the trunk of my car.

My question is how do I control the volume on the subwoofer since the rca jacks it will be hooked to are non-fading? Do I adjust the subs volume via the gain on the amp?

If you mean ajusting volume to balance with the rest of the system, yes, that is what the gains are for (in part, be careful not to crank them too high!). If you mean as a continuously variable, dash adjustable knob, you'll have to look for an amp with remote volume, or rig a potentiometer setup in the RCA's.

Most HU's with pre-amps for the "non-fading" subwoofers will have a special menu feature for controlling the sub output. Ex. Sony has a menu option called "Sub" under the menu tree where you would adjust the bass, treble, fade, and balance.
