Ok,

I went through pages and pages of posts before asking, there was not one post dedicated to this specific question that I could find (If one exists - sorry).

I installed a 561R into an 05 Limited Hemi Durango, I have the two factory key/key fobs (Key built into the K/E remote) and I used the 555U (Yes, I know old style but I have never had an issues personally  with it so why change now!)

I  R/S the vehicle using the factory K/E connected to the lock motor for 2X pulse to start, the K/E system will not function to unlock or shutoff the vehicle once R/S.

A few posts "mentioned" that a blank grey key will enable the K/E to work and to not use the Key/key Fob style for that reason.

And the question is:

 Is this true?

Before I go on eBay and get a key, go to a locksmith and encode the key I want to make sure the K/E will work while running and not waste my time and effort.

Any time I do a dodge vehicle that has the key in the remote (as most new ones do) I do it that way, with the activation input wire (WHITE/ red).

Your other remote should lock and unlock fine while the vehicle is running. Only the remote that is used for RS will not work when running. Did you hook up keysense? If you did, disconnect it and try again.

You do not need to have the key cut, just have the proper transponder chip in it. You can program the key by using the 2 preprogrammed factory keys.

I did not try the spare remote as it was not available at the time, I simply used the current remote to verify the 555U works as it did and the vehicle started and ran fine, after 20 seconds you can remove the key and the vehicle stays running that's when I found that the K/E was disabled.

I usually mount the 555U some where else in the vehicle away from the R/S and hide it for later use (I.E. loose a key, etc), so I don't mind cutting the key and it will not be easily found to steal the vehicle.

Hes correct....the key it sees during remote start will have the keyless entry portion disabled while the vehicles running, this is to prevent you from accidentally locking your keys in the car while its running
