What wires are you using for lock/unlock and parking lights?

check to see if the alarm has a pk. light input.  maybe you have the pk light input hooked up to ign.  this would explain why they flash when the car is running. this wire xhould be hooked up to constant  as for the door locks unplug the alarm brain and see if the locks work normally. this will isolate the problem by eliminating the alarm.  it is possible that the car is f-ed up.  the doorlock control mod. is in the drivers door.  maybe this is not working properly.  remove the door panel and the mod. is brown you cant miss it.
