What additional wires does the viper 5901 need on a manual tranny mustang? Do I need to hook up the tachometer, neutral safety input, and brake shutdown input?

Do you have the install manual? It's pretty specific about the tach wire, neutral safety switch (e-brake), and brake shutdown wire (this is all covered on pg 24, wires 1/2/3). There's more info on pp 29/49/50.

The manual does not say a thing about clutch bypass. I use the violet wire on the remote start aux output harness. (My clutch switch sent a neg signal to coil of starter cutout relay to energize the relay when the clutch is pressed). Be aware, most newer cars have two clutch switches: one for starter cutout and one for cruise control (and maybe a few other things) disengagement. Be sure you use the correct wire from the correct switch.

Not sure why door triggers are something extra required for a manual transmission?

Door triggers are needed for a manual transmission remote start simply because the transmission can be shifted into gear without touching the brake.  Setting the remote start to ready involves setting the e-brake and having the remote start take over the car while you get out of the car and close all the doors.  The remote start unit will then turn off the car when you lock the doors by remote.  If a door is openned after that the remote start realizes that there is a possiblity of the car being shifted into gear, so it cancels the remote start ready.
