This Viper 5704v was installed into a 2004 Honda CRV(this unit replaced a UltraStart System), it is paired with a Fortin SL3 transponder bypass.

I am getting 8 flashes which is a error for " Neutral safety wire has no ground or the neutral safety switch is Off"

I have checked multiple times, the wire is grounded (tested with light and also tried other locations. The NSS Toggle Switch is also "on" (both wires are seeing a ground).

Note: This CRV is an automatic, and this option was changed in the menu settings.

What are some other causes of this? Bad Brain?

Loose pin, loose connector not seated, loose wire, bad brain.
Do you have another brain on hand to switch out?

All pins are seated, connections are good tested with light.
I don't have another brain to test it out, may have to see if it can be exchanged for another.
