My alarm is a Crimestopper cs2016FM, and the stock siren is loud, but is really high pitched and annoying.

I've heard the just hooking up a different 12v siren could damage the brain by too much current draw, so I'm going to be hooking it up using a relay. My question is, does the alarm store the 6 tones in the brain or in the siren? Lets just say this: if I hooked up the current siren using a relay (alarm 12v to 86, ground 85, 12v constant to 87, siren to 30), and the alarm goes off, will it still put out the 6 different tones? or will it just be one continous chirp?

Tones are a function of the siren. And according to your relay diagram the siren will be on all the time, Literally all the time.

Did the little diagram fast, not sure if its right, but you know what i mean (use the alarm output to power the relay)

EDIT: why would that diagram not work? I may have confused you when i said alarm 12v to 86,  i mean alarm siren output 12v.

Most alarm unit has about 3A output and some a bit more. It usually written on some sort of literture when you purchase a new siren. However, if you are running a relay then you don't have to worry too much about the current draw.

A siren would have all the tone build inside of them. The alarm unit just provide a continous 12V to the siren once it is set off. If your alarm has a horn output wire, you would hook it up to the factory horn of your car which would give you a short pulse on the sound rather than a continuous honk.

That fixes it.
