I'm about to hook up a Viper 791xv. I'm planning on using the second unlock wire (H2/6, light blue) to have progressive locks with a second press of the disarm button. I am also planning to use the ignition controlled locks. My question is, when the ignition locks do an unlock pulse, do they pulse the regular green and blue door lock wires, (which in my case would only open the driver's door) or does it use the secondary unlock wire, which in my case will open all of the doors? Or does it pulse everything?

the vipers will only unlock the doors that you unlock when you open the car. If you only unlock the drivers, the locks will lock when the ignition is turned, when you turn off the ignition only the drivers will unlock, if you press the disarm twice to unlock all the doors, they will all lock when you start the car, and all unlock when you turn off the ignition.

If I'm not mistaken you can program the ignition-controlled unlock to do driver's unlock or all doors unlock on a 791xv. Check with the manual to make sure, but I think it will do that.
