I have a Viper 5501 alarm. What is the 4 Pin red bodied connector for? It is on the same side as the D2D jumpers. I have looked through install instructions and can't find any reference for it.

That  should be the D2D input, that harness comes with the newer xpresskit modules when required for doorlock interface or an immobilizer, its makes installation a lot easier and less wiring.
