The 6X9 cutouts are there for a stock system that has additional amplification and setup for "sub" bass.  They act as an OEM subwoofer (or really just slightly exaggerated bass speakers).  If your car were supplied with speakers in the holes, it would also have the amplifier and related equalization to run those speakers with the rest of the system.  Your deck won't support adding them.

The best way to use those cutouts is to leave them as cutouts.  Build (or buy) the subwoofer and the necessary amplifier (et al) that you are missing and install the box in the trunk.  You'll find tons of info on this site about THAT kind of system modification.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

I'd recommend running the FRONT doors and back deck off it.  The rear doors can run off the deck.  You want a strong front soundstage.

PAC sni-15 is a basic converter and the pac SOEM-T is a better one with gain controls and gives you a remote wire to power up the amp
