5706v problems

i have a 5706v installed on my civic. it was working great before i installed my supercharger a few days ago. i had the battery unhooked for those few days. i started it up yesterday for the first time and when i went to arm it, the remote didnt work. it would beep since the brain didnt get the signal. i go and use my smartstart app and it locked it fine. i tried to reprogram the remote but i couldnt get the alarm to chirp when i went into the control center. it would blink but thats it. any ideas what i could do to get my alarm to work with the remotes again? i also noticed on my smartstart app, when my doors were open, it said they were still closed. so im thinking thats a possibility why i cant get remote learn to work.

so i tested the brain. it works. when i ground the door trigger, the smartstart app says the door is open. so the bypass module isnt telling the brain taht the doors are open.
