I have 2000 Discovery that has a storage compartment in the back area on both sides. the actual storage part of it come out leaving a recessed area. I'm wanting to glass boths sides and mount my amps there, but am unsure as how to do it. Would I have to take the side panels out and do it on it's side?

if your asking if you have to move the side panels in a funky way to get a glass area for your amps, no. You can glass inside your car itself and get a thin mold. then take the mold out and do everything else outside of the car....im not good at explaining things, but here's a great tutorial. itll give you a backbone at glassing and different techniques. http://web.njit.edu/~cas1383/proj/Glassing2/index.htm

except of course, don't make the glass in the tutorial for subs, make it to hold your amps!

i hope this answers your question.
