03 Taurus Remote start install

the bypass has two wires correct? one is red and the other is black or blue? the red one goes to constant 12v and the black or blue wire goes to a negative out when running from the remote start. the factory alarm disarm wires has NOTHING to do with the chip in the key. your alarm should have a seperate wire for factory alarm disarm. that goes to  i believe a white pink wire in the drivers kick panel.

Disarm is pink/white at the GEM module, and yes you are correct about the transponder override.

You have to understand that there are two wires that you need that do totally different things, the DISARM wire disarms the OEM security system from alarming when remote starting and the ground when running /status output goes to the bypass module to turn it on when rmeote start sequence is activated. Both are required for the Taurus and I suggest using a keyless module for the Taurus especially if you live in a climate that is very cold.

Use the PKF-3 bypass module for this vehicle. I have used this keyless module with several Ford's and have had 0 problems when installed properly, even in -40 F weather they still operate properly.
