Ok, I have read about how on most molex plugs you just find an empty corner and drill a hole, but here is my predicament, I do not think all the wires I need to run are going to fit.
is there a way I can run new wires into the door and install a new rubber grommet?

You may be able to install additional boot so that you can run the wires you need.  What car do you have?  Maybe if you post that information, we'll find someone here who's had a similar experience.

I'm not a professional installer. But I did stay at a Holiday Inn Express.

it takes a bit of work but you can accually get 2 x12awg speaker wire through the boots.

truck have power locks and windows?
if yes then you're screwed, if not no problem.
the trick is removing the boot, unplugging the molex and doing a little surgury on the housing to allow extra wire inbetween the 2 plugs.

yeah, the new fords are impossible, as are the new VW/Audi's. on my 06 Jetta I bought a wire repair kit and pinned the empty spots on my molex for speaker wire.
