My left RCA the white one doesnt do anything. To temporally solve this I took a Y spliter and put it on the right RCA and conected it to both inputs on my amp. I could only think of two reason of which the proble could be the left output on the back of my headunit or the RCA cables. I know its not my amp or wiring because when I switch the right RCA into the right input the right speaker plays. Is the way I have it set up now bad for anything and is it limiting the power my subwoofers get?

The way you have it hooked up now is one channel from the head unit to the amp, splitting to two channels at the amp.  The amp is getting one signal (one channel) instead of two.

I can't think of any harm coming out of this, but to answer your second question, yes, the sub is playing only half the recorded music.  Although sub frequencies in stereo can't be located, there is a distinction in the recording of what sounds go to which channel.  Some recordings are noticeable if a channel is missing in the low frequencies, others are not.

You'll probably see a big difference when the HU problem is solved.  You can tell if it's the cables by just reversing them.  You know the red one works, so plug it into the left jack to troubleshoot.

It won't hurt your woofers or your amp, although you may be missing part of the music.  Start by replacing the RCA cable and see if the problem is solved.  Otherwise, it may be your HU.

Badnews its the left subwoofer output thats broken. Its under waranty but Im trying to decide wether to send it to get fixed or not. I hate waiting it takes forever. Could I use the front and back speaker outputs instead of go directly from the wires? How much of a difference does my problem make? What do u suggest mail it back and  temporarly hook my system up to the stock cd player or keep my cd player and change it. Its under waranty still and the model is a Panasonic CQ-DFX983U

If it's under warranty, get it fixed.  If you wait the warranty may expire.  Using a full-range output instead of your sub output is fine as long as you have a low-pass crossover for the sub amp.

Aight I wired it to the back speaker outputs and it sounds great. I found out that the left subwoofer output plays very faintly (nothing compared to the right). I dont know what the problem is with it. My amp has a low-pass crossover on it so that it works fine but I want it fixed I paid to much money for broken stuff.
