I just bought a 200 amp alt. for my Alero, everyone says to leave the existing wire (that runs to my main fuse box) and run a new one to the battery. Now should I fuse that new line and how big? and is their any chance of damaging my electrical system?

That will work fine.Definately fuse the new wire near the battery. That will prevent damage to the electrical system.
