I bought 2 rolls of RAAMmat, and also 3 8'x4' sheets of high quality Neorpene to help absorb noise. That stuff isn't cheap, so I don't want to throw it around the car where I can use another, cheaper product. The trunk has lots of room to stuff it with sound insulation. Would carpet pad from Home Depot work if I put it in plastic bags to protect it from water? Will it still work with being inside plastic bags? How about actual wall insulation that's used for homes? What would be better?

The nasty sounds you get after you put in a high powered system is due to sheet metal panel resonance.  Buy more of that Raamat or something similar and leave the insulation in the attic and the carpet pad under the rug.  Neither has the qualities to absorb the sub freqs that rattle the metal.
Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

The insulation is to eliminate road noise, or at least this is what I am hoping for. The sub and amp combo is not crazy enough to worry about 2 rolls of RAAMmat (about 120 sq ft) not being enough.
