I've got a few simple questions here, and I'm hoping for simple answers :)
1)   I recently purchased a Lightning Audio S4.15.VC2 15 inch woofer in a ported box from a coworker. The ports were sticking out the top of the box, which prevented me from putting the box in my trunk. I cut the ports flush with the box, and the guy I bought it from says playing the sub like this will damage it. I thought the ports were just for tuning the sound? Can someone explain this to me?
2)   I'm designing a new box with WinISD and I had to input all of my specs myself. WinISD won't show my excursion, what do I do to change this?

um...if you cut the ports than you just raised your tuning really really high. below tuning the woofer will unload and mechanically fail.

According to the calculator on BCAE1.com and WinISD, my tuning is now somewhere around 49Hz. So, if I set my amps crossover to above 50 then I would be ok until I get my new box made, correct?

Or, could I plug one port and lower my tuning?

2)  Input power input under the signal tab.  Be sure all data fields are entered and correct.

You could keep volume at a lower than blasting level and it should be safe.  Or plug both ports altogether, not just one.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

Thank you, sirs :) What's my best option for plugging the ports? Would a towel or similar be a good idea? I'm new to this whole ported enclosure thing :/

When I say plug I mean really PLUG.  I would use a big wad of playdoh or something of similar density and stuff that port.  Then, I would put a layer of caulk over the whole opening.  I would want the thickness of the plug to be at least as thick as the box walls and leave no chance for an air leak by covering it with the caulk.

Keep in mind that you are turning this box into the sealed variety, and there is no L E A K S in sealed.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.
