Viper 5301 installed on Hyundai Elantra 02 GLS.
I am receiving an error indicated by parking brake flashes that my "brake wire is active."
My brake wire shows 12V only when brake is depressed.

Was this installed by you or a shop?  Recent install or has it been in and working before this issue?  If by you, what wire from the Viper are you connecting to what on the car?

It is a new install by me, and I haven't successfully restarted it yet.
Also, I'm driving a manual transmission.
H3:
1. Pink + Ignition 1 Input/Output -- Spliced to Pin #6
2. RED / White + Fused Ignition 2 / Flex relay -- Spliced to Pin #5
3. Orange + Accessory Output -- Spliced to Pin #4
4. Violet + Starter Output -- Spliced to pin #1
5. Red + Fused Ignition 1 Input -- Spliced to Pin #2
6. Pink/White + Ignition 2 Flex / Relay Output -- Spliced to Pin #3
7. Pink/Black + Flex Relay Input -- Not used
8. RED / Black + Fused Accessory/Starter Input -- Spliced to Pin #5
H1:
1. Red + 12v constant -- battery
2. Black - ground -- ground
3. Green + Door Trigger Input (N/C or N/O) -- Spliced to Pin #13 Yellow of MM01 harness
4. White Parking Light Output -- Spliced to Pin #14 Blue of M01-2 Harness
5. Brown Horn Honk Output -- Spliced to Pin #2 Red of M01-3 Harness.
H2:
1. Violet/White Tachometer Input -- Spliced to Blue Pin #66 of ECM.
2. Grey Hood Pin Switch -- To Hood Pin.
3. Brown Brake Shutdown + Input -- Pin #2 White of Brake harness.
4. BLACK/ White Neutral Safety Input-- Spliced to E-brake.

In your post you say parking brake error, but you're talking about measuring your foot brake 12v+ output so sort yourself out there first.
H2/4 BLACK/ white NSS.
Check your splice, is this a soldered joint?
It may be grounded somewhere. Your parking brake should, with the ignition on read 12v+ when down and 0V when pulled up. May be a faulty switch at its base.
Read my post on NSS wiring.
Since you appear to have access to factory diagrams, look at the pinouts on the engine management and see if there is a neutral safety or "MT sense/position/NSS pin. Then test it with a DMM.
If it goes to ground only when the gear shift is in neutral, then use that wire.
You can then program your unit as an auto and use the R/S any time.

No, Viper uses the parking light flashes to indicate why remote start didn't work. It flashed 5 times which translates to foot-brake wire active. Sorry about the confusion.
Ya, the neutral safety input is soldered and a good connection.
The only MT sense position I could find was the clutch pedal position, which makes sure the clutch is depressed. I bypassed this so the car can start even with the clutch un-depressed.

Have you disconnected the brake wire and tried the remote start. I had a problem like this one time, where the grounding was weak in on of the tail lights in a vehicle and voltage was feeding through the brake filament from the park like circuit (it was a double contact bulb), and everytime the remote start initialised it would shut off. Re- grounded the bulb and it voila. I know it may not be your problem, but i'm just saying. brake wire is active -- posted image.

Good thinking, check the impedance to ground and all the voltages on ALL the control inputs such as NSS/parking brake, hood switch, brake lights, etc.
Similarly I once had a car where they replaced the factory rear light clusters with "Lexus Style" LEDs they had a residual of about 2 volts+ when the ignition was on.
Also once had a GM vehicle where the parking brake switch was broken.

Ok. I'll list the strange voltages/resistances.
1." Neutral Safety Input" which goes to e-brake. Resistance is 9.6 when E-brake is down. When it's engaged it goes to .03 so it's not going all the way to 0.0
2. "Parking Light Output" reads .28v when Parking lights are off. It reads .02v when parking lights are on.
I also did a resistance test on this wire. .90 when parking lights are on, and it reads nothing when parking lights are off.
When I say it reads "nothing" I just mean no numbers pop up and it looks like this picture. https://itp.nyu.edu/physcomp/uploads/multimeter_resistance.jpg
3. The ground is getting .02 resistance. Which is strange because the factory bolt I tapped into is perfect .00 resistance.
