Did you use the key in a box as the by-pass e.g. 556UW?

In the programming options you can turn on the remote start safe start. This will automatically lock the doors after ever remote start. Just know that it will lock the door regardless of whether they were locked or not before remote starting.

Change the key in the box to the grey valet key, I could almost guarantee that's your answer, I've done loads of these without the smart start with no problems BUT valet key.
Believe you me and I'm not bragging, I wrote the book on E46 3 series and the corresponding 5 and X5.

Pick up inside driver's door, at switches, both neg and extend lock time to close windows.
