I'm a virgin installer and i'm doing a PKE system I got on ebay. I am trying to get the door locks working and I know the TC door locks are the Green for lock and purple for unlock. I'm unsure on the alarm wiring there are 6 wires for locks and I don't know exactly how to follow this

Your PKE system has internal relays.  For your 2006 Scion tC, follow the Negative Trigger diagram you posted.

The Orange and ORANGE / lack wires are not used -  cut and insulate

The Yellow and Yellow/Black wire go to vehicle chassis ground.
The White wire connects to the tC's Green Lock wire.
The WHITE/ Black wire connects to the tC's Purple Unlock wire.

All vehicle wires should located / verified with a Digital Multi Meter.  All connections should be soldered.

Soldering is fun!
