Installed in 1999 Honda CR-V 5-speed (manual trans)

Red - 12V Constant CONNECTED
Green - Key side of starter wire - CONNECTED
Violet - Vehicle side of starter wire - CONNECTED
Orange - CONNECTED ACCESSORY 1
RED / White - 12 Volts Constant CONNECTED
Pink - CONNECTED TO IGNITION 12V WHEN REMOTE START ACTIVATED
5 Pin Main Harness
Black - Chassis Ground
Brown - (+) siren output
Red - (+) 12 Volts Constant
Orange (-) 500ma Ground When Armed Output (CONNECTED TO CLUTCH SWITCH)

EVERYTHING With the alarm works Including the remote start system, except the key in the ignition. I cannot start the vehicle with the key. All cluster lights and accessories power on. During ignition on status the violet and green wire on the 10 pin harness both have voltage coming out. The module is sending out voltage on both sides, however I still cannot start the vehicle.

If the purple wire has 12 volts when in start position, check the clutch switch for proper operation. Double check your battery feeds on the 10 pin connector also.

The clutch switch is operating as should.
I tested this by completely disconnecting the 10pin harness, jumping the Violet and green wires, then starting the vehicle as normal (pressing clutch down and turning key) The vehicle started normally as should.
And yes, the alarm was disabled. I say that because the main 5pin connector was still connected and arm/disarm (locks, chirp, all trigger inputs including brake shut down and PB shutdown) still functioned via FOBIK.

When does the violet/purple wire have 12 volts present? With ignition key turned to run or start? First post said 'during ignition on status the violet and green wire on the 10 pin harness both have voltage coming out'.

Correct. With module and all harnesses plugged in, I turn the key to the run position and both wires have 12.4v

Starter wire should only have power in start position. Why are you using ground when armed output on clutch switch?

So remote start functions, however I will be swapping that out with the yellow/ (-) 200ma starter wire output on the 24 pin connector
