I’m installing a 997z with an FLCart. Has anyone had a similar issue while programming where the module programs properly and door locks and truck work, but when I remote start the car I get a key not found error on the dash.

Never had any issues on the ones that I did. A couple of thoughts...
Have you tried using the other FOB? The instructions say use "keyfob1".
Is the other key out of the car and at least 10 feet any so the car can't detect it?

No issues here either on this vehicle with the smartkey for idatalink/FLCAN/FLCART modules on previous installs. One question--have you looked at the FLCART LED when you are trying remote start? Does it flash? If so, what color, and how many flashes? This might lead you to what is happening.

unfortunately the customer was only given one fob when she purchased her car. I even attempted programming additional fobs that I purchased from amazon with my CK-100 Programmer and I couldn't get that to work either. So When I attempt to remote start the car, the led turns Blue, followed by Red. and the Dash displays No Key.

Have you attempted to remove the battery from the key and remote start with the key inserted in the key port?
Anyway, just to make sure, I would double check the wiring, especially the immobilizer clock, immobilizer data and the wire cut, along with the key sense wire. Make sure the FLCART harness is fully plugged into the APS997Z, then do a factory reset on the FLCART, and try reprogramming the FLCART again from the start.
