I just installed and alarm with remote start on a 99 Accord. Everything works fine except the remote start. I've got the transponder bypass installed and programmed. I also think I've got all the other wires installed correctly but when i try to remote start it, the engine doesn't even turn over. I can hear some stuff clicking but the starter never engages. Can anyone help? Also, it says to tap the started wire after the fuse box instead of at the ignition harness, but I can't find the started wire on the other side of the fuse box. Does anyone know exactly where the wire exits?

No, it actually says NOT to get the starter wire after the fuse box...if you made all your connections at/near the ignition switch, you'll be fine.
You can test out your transponder bypass simply by leaving one of your keys in the ignition and trying to remote start the car.....if it works now, you have transponder troubles....if it still fails to start, that isn't your problem. But if I remember correctly, even if you get the transponder deal wrong, the car will still crank and die...and you're saying yours doesn't even crank at all.
Also, take note of the green light on your dash that looks like a key...this goes to the transponder system. Turn the ignition on with your key and observe how the light functions....if the light does unusual things when you're trying to remote start, there's another sign of transponder trouble.
Another common mistake is to wire the starter kill upstream of the remote starter's output. Make sure your alarm is disarmed, and try remote starting again.
Also, most units have what they call "pit-stop" or "takeover" mode........the idea is that if you drive to a corner store or whatever, you can activate the remote start while the engine is already running, and then remove the key and the car stays on. Try doing that with your car....get it into takeover and remove the key. Does the car stay running? Any check-engine lights or anything odd? Do the climate controls work? If all answers are yes, you probably at least have your ignition and accessory wires correct.
After you make those checks I listed above and you don't get an answer, it's time to make a few electrical tests. Get right at the brain of your unit, but don't unplug it....there's just enough bare metal at the connectors to make contact with your test light or meter. Verify that the starter wire really tests as a starter wire. Verify that the hoodpin and brake wires are working as they should---either of these are designed to prevent the engine from remote starting.

some remote starters also have a wire that goes to the neutral saftey switch, if not used it is usually grounded otherwise the remote starter wont start.
BTW what type of remote start?

If neutral safety were the problem, it would not allow the remote start sequence to begin at all....I would first check to make sure the ribbon cable going to the relay pack (if your remote start is set up like this) is well plugged into the brain, it seems as if your starter relay isnt getting energized for some reason or another. If everything is plugged in fine, take a meter and see if you are getting 12v on the starter wire during the sequence - i suspect that it is not. If its not getting 12v, check all the fuses in the relay pack and then check for the possibility of a bad relay (doubtful).

The autopage starter for example will start the start sequence, expect for the actual crank if the neutral saftey switch isn't grounded
