Can you grab factory alarm disarm anywhere besides the factory alarm which according to audiovox tech is behind the d.seat behind the panel???? perhaps an unlock wire from the door cylinder coming throught the drivers door boot??

Most Saturn factory alarms only disarm with the remote. The recent ones will turn off with ignition....they disarm automatically when you remote start. I just did a 2000 Saturn L300 (I think thats the model) yesterday. I read the owners manual for the factory alarm while wiring up the system on the bench. Basically, the alarm can only be disarmed by remote. It can't be disarmed with the key in the door. The alarm comes from the factory set to arm only by remote. The alarm can be programmed to passive arming, active arming, or disabled.
My mom has a 1999 SC2. Back then the alarm could only be disarmed by remote too. But they also had a starter kill, and if the car was remote started when armed it would trigger the alarm (it also wouldn't crank because of the starter kill). Only solution was to interupt the ignition feed going to the factory alarm during remote start. If I remember correctly, wire is pink and is easily found under the back seat in a harness with a couple other wires. You also need to tap your starter wire onto the starter side of the starter kill relay. The relay is located high up under the dash and is a pain to get to.
