Remote Not Working After Battery Die

So I went to remote start my car knowing that it wouldn't turn over, and it just sat there and cranked. After the second attempt to start the car, the battery slowly fell and died. Now my remote is not working. I went to open my door manually and the siren went off. I have a 1998 Ford Mustang GT, Viper 791XV alarm system/remote start. Yes, my car is a 5spd manual but I have securities on the way. I was just wondering why and what I can do to make my remote work again. It just started raining, so I haven't been able to disconnect the battery to reset the system yet. Thanks guys!

My bad...I thought cranking was when the electric starter was cranking the engine to try to start it. And I thought turning over was when the engine got fuel and started. Anywho...I disconnected and reconnected the battery and everything is fine now.
