As the title says I need to find out which wire on the harness that plugs into the factory Bose Amplifier is the turn on wire. I have tried searching around but haven't had any luck. Thanks in advance!

use a multimeter, put a cd in and out until you find a wire that shows 0volts when the cd is out and 12 volts when the cd is on...if you use the radio youll prob find the power antenna wire which will show the same thing..

If you're looking for a turn-on wire you can always just use the radio's +12 volt switched wire.  That'll show 12 volts only when the key is in the "ACC" or "RUN" position.

Thanks for the responses. I did end up using the radio turn on, however it would still help me out to know which wire it is. Thanks for the advice!
