Is it ok to use screws when but the box together?  I also used brads and glue and caulk.

It is fine/recommended. Just pre drill for screws to prevent cracking. You still need to use glue and silicone, not caulk, to seal the box.

Screws work well, I like staples and Gorilla glue.  I like to coat the seems on the inside with spray on bed liner.
