I have an auto starter in my WRX and I want to know how I can get it to work with the factory alarm.  The auto starter can trigger the door lock/ unlock, but it does not arm/ disarm the alarm.  As of last year, no one could answer this.  I am hoping someone has an answer by now.

pull the door panel if the key activates the alarm otherwise it might be internal to the factory module . in which case may not be possible all my info has is lock /unlock no arm disarm info.

You cannot disarm the factory alarm system in these cars.  You might as well install an aftermarket system that has an alarm in it too.

You can do it, if you have the upgraded subaru alarm.

How do I know if I have the upgraded system?  If I have it, How do I wire in to it?

if you have a siren attached to the passenger side strut tower, then you do have the subaru factory alarm upgrade...
