If I were to build a box shaped something like this in an effort to keep the top of the magnet flush with the top of the box would it work?? Lets say the distance between the mounting point of the sub and the floor of the box was maybe 3" max

That will be fine... the shape doesn't matter so much as long as the airspace is right and there is no really tight areas withing the shape.
