This is my first install in many years and need to make sure i understand what i am getting myself into.

The vehicle is a 1997 Toyota 4Runner Limited. 

The install is an aftermarket  head unit, subwoofers (2) and an amplifier.

What problems am i going to run into with this vehicle? 

I am hoping that this is not going to be a repeat of my 2001 Oldsmobile Aurora because i had to re-wire everything--ribbon behind the deck, molex's had very little room for 18 gauge speaker wire, extremely difficult to find a constant 12v, and a bunch of other annoyances (last install i have done, and yes it was successful 10 hours later).

The wire I'm test'n isn't doin' what it's supposed to be doin'... I am so glad I printed that tech sheet, with the wrong info.
Do it right the first time... or I might have to fix it for ya

If i replace the head unit am i going to have to do something about the factory amp?

And is the radio security going to be a problem?

If you are replacing the rear speakers, you can use the factory amp or bypass it. If you are replacing the factory radio, then the security is a non issue. If you disconnect power to the factory radio, then yes, expect the unit to lock up and a trip to the dealer to unlock it.

I have taken the factory radio out already and have run into a problem. The wiring harness does not fit the vehicle.   It is the metra 70-1761. The metra manual says this is the right one but no luck here. What is the next step? Also, will i have to bypass the amp at all? (The front and rear speakers are staying factory.)

I am only putting in a new reciever, a sub amp and subwoofers.

The harness that you have plugs into the harness that is plugged into the factory amp (bypassing the amp). If you want to use the factory amp you have the wrong harness.

No i do not want to use the factory amp. It looks to me that the amp is actually right behind the factory radio where the harness comes directly from. This is the harness that does not fit the one from metra. I do not see another harness or group of wires available behind the deck. Any suggestions?

Everything is hooked up however the driver side front and back seat speakers are not working correctly. Somtimes they will turn on and sound great and other times it will not be on. Also, there is a constant hissing noise from all speakers, what is the deal here? It is a pioneer head unit, but it has never had a hissing problem in the 4 years of operation in a different vehicle. The hissing didn't start occurring until i hooked up the sub amp.

I'm thinking the cd player might be going bad but are their any trouble shooting techniques i can use???

Apprently the speakers will start playing when the car drives over a big bump or when the volume is turned down at lower volume but then it shuts off soon after. So very confused.

Sounds like you have a shorted speaker. Disconnect one speaker (both positive and negative) and listen to it. If the problem goes away then that speaker or wires leading to it is your problem. If the problem does not go away then reconnect that speaker and disconnect another one. If you have a shorted speaker this will quickly lead you to it.
I have also seen more than one installer in my time pinch a speaker wire on the metal mounts when reinstalling a radio in a Toyota. Be sure that this did not happen to you when you put your radio back in the last time.
