I have a 2002 volkswagen jetta with a double din radio and a factory amp
in the trunk under the rear deck, I want to install an after market head unit in it, can I still do this even though there is a factory amp in the trunk?

The best way to do it would be to bypass the factory amp. I'm not sure if there is a pre-made harness for this, but you can just hack the harness and wire it straight.

There is a harness from metra that will interface in with the monsoon amp, can't remember the model number but go to metraonline.com and put in your make and model and it will tell you.  The other way, the best way, is like h2oskierfl said and bypass the factory amp and replace the speakers.
