Has anyone installed Infinity Perfect 6.1 - 61/2" component speakers in the front doors of a 2003 or later 350z?  I want to make sure that the the door is deep enough to accomodate the speaker and crossover placement.

i would not recomend placing crossovers inside the door,  always try to place them behind the vapor barrier or even better inside the car.     that i can rember there is no depth problems with that car. might have to fabricate/buy a speaker mount tho.

The factory speakers do have a spacer with them, and come off with the speaker.  You might want to get a 1/2 inch spacer just to accomodate the depth of the aftermarket speaker.  It won't hit the window but it does hit the window track, and won't allow the speaker to fit right.  You won't have that problem with a spacer.

The reason I wanted to mount the crossovers behind the door panel is because I will only have to run one set of 16ga wire through the molex. I guess if I can drill the molex to accomodate two runs of wire, then I can put the crossovers behind the kick panel or next to the amp.

it's ok to put the cross over in the door, just make sure it's on the inside of the door not behind the speaker.  either way was just some advice   good luck with your project.
