Are you installing an amp, or are you trying to get the factory amp to work with the pioneer deck?   We need a little more info.

i am installing a aftermarket mtx amp and an aftermarket mtx sub. I'm goin to unhook the factory sub. If you do need to bypass the stock amp, then why do you have to do so?

thank you again

Where do you have the gain and bass boost on the amplifier set at?

I would try either unhooking the factory sub or reversing the plarity on the added sub.  It sounds like you have the subs out of phase.

Your gain needs to match the output voltage of your headunit. I personally DO NOT EVER use bass boost.

U might want to check the settings of your head unit. Make sure you have the same cutoff freq.

I think its either the setting of the headunit or a sub out of phase. (reverse the - and +)
