When you have an amp that says it has a lowpass cross over variable from 80 to 200 hz, and I set it at say 100 Hz and hook up a sub, would the amp only allow signal below 100 hz to pass through to the sub?

You are correct.  The filtering occurs before the amplification stage, so a more precise explanation would be that with a low-pass crossover the amplifier will only amplify signals below 100 Hz.
