My co worker at work showed me his car and he had a flip out on the top half of his din and on the bottom half a regular cd head unit.. I never got to ask him how did he hook them up together cause all the speakers and subs work for both the in dash and head unit.. How would you go about hooking them both up with one wiring harness..??

If one unit has an Aux input function, you connect that radio as the default unit.  Then connect the RCA ouptut from the other deck to the Aux input of the default unit.   The default unit must be connected to your speakers.  The other unit requires only Constant, switched, Ground, and the RCA outputs  to be connected.
