I have power control wires coming from my car harness, head unit, and amp. Do I connect all 3 together or just the wire from the amp to the one from the head unit?

I think we need more info.....such as year  make  model and maybe some colors you are working with??

If there is an OEM amplifier in your vehicle, and you are also installing a woofer amp, then yes all 3 wires need to be connected together.  The blue/white wire of your radio is the Power Amp Turn on lead.  It needs to be connected to the turn on lead of every amp in the vehicle.
