I just installed a set of Boston S60 components with their own inilne crossovers hooked up to an Alpine V12 in my front doors. Should I set the crossover in the Alpine amp in high pass or low pass and why? I'm a bit confused about what, if any, effect this will have on the Boston crossovers that are already wired inline with the speakers.

If your system includes subwoofer, or subwoofers, you should set the amp's crossover to High Pass.  If the components are responsible for producing the only bass you have, you should not use the amp's crossover.
