Are you sure you do not have the remote and constant wired backwards?

You want your amps to turn off first.  If you have a power cap in the system, try taking it out and see if it's any better.  If you don't have one in use, then perhaps you just need to train yourself to hit the power button before you turn off the engine.

run your remote turn on to your accessory instead of the dedicated remote wire on the deck so that your amp cuts off earlier.

Temporarily, for troubleshooting purposes only, connect the EQ's remote wire to constant voltage so it will not turn off.  Does your amp still pop when turning it off?  If it still pops, the problem is not associated with the EQ.  If it does not pop, I can help you with a circuit to keep the EQ powered up untill the amp turns off.

The above diagram will help you only if you have determined that the EQ turning off is causing your problem.  The circuit will allow the EQ to remain on until the amp turns off.
