Probably a silly question but I am trying to cover all my bases. Can Poly-Fill harm your subs if they are facing in a downward position thus the poly fill would be laying on the rear of the subs?

Not generally, just because of that orientation. If over stuffed, then certainly, but it would happen anyway, no matter the direction thw woofer was faced...
