My total system rms wattage is 2900. The total combined amps of all the fuses on the 3 amps i will be using is 315. I will have a new main battery and 2 additional batteries in the trunk to power my amplifiers. How big of a high output alternator would I need to run the system and all the vehicle's electrical systems?

As large as you can possibly fit. Find a purpose built alternator and not a remanufactured alternator with higher windings, all that does it put more heat in the same small case.
