Whenever I turn the stereo off, my subs make huge thumping noise. Is there a way to get rid of this noise?

I have hercules amp with JL subs. It makes noise regardless of what subs I have. I also tried to turn off the amp before I shut the stereo (head unit) but when I turn off the amp, it made huge thump noise.
