I tried installing a couple of Sony Cd players on a BMW 325 using harness from Circuit City. The radio works on all of them, but the CD player won't work. Does anyone know why? I also used the antenna harness for it too.

I'm assuming there's a factory amp in that car... If that's the case, it sounds as though you may have used the power antenna wire for the amp remote wire. Make sure you're using the blue/white stripe wire for amp turn-on, otherwise the factory amp will turn off when the cd player is being used.
