generally it's like this:

alterntor to battery isolator
isolator to starter battery
isolator to audio system battery(s)
*battery to distro block
*distro block to capacitor(s)
capacitors to amplifiers.

*these two steps can be reversed depending on the amplifier setup and if the caps are dedicated or shared.
